If I'm trying to say, "I have none of them", I want to say, "Mi havas neniom da ili". That doesn't seem right without an -n marking the direct object, but I'm not sure where to mark it. So how do I turn "neniom da ili" into a direct object?

Ne, "neniom" ne havas akuzativon, same kiel nombroj kaj "multe".
Sed vi povas fari substantivojn "neniomo", "multo", "duo/duopo" ktp, kiuj jam povas havi akuzativon.

No, "neniom" can't have an accusative, the same as numbers and "multe"
But you can make nouns "neniomo", "multo", "duo/duopo" etc, which can have an accusative.

So I can't say "Mi havas neniom da ili"? Do I need to say "Mi havas neniomon el ili"? Or is it better to say "Mi ne havas ion ajn el ili"?

No, you can say "Mi havas neniom da ili", "Mi havas multe da ili", "Mi havas du da ili".
Only if there is a doubt, whether it is an accusative or not, use "neniomon". "Multo" is a common word, "duopo" use only is you speak about people.
