Therefore, is that the same for the sentence "He makes me happy"?
1. Li igas min feliĉa.
2. Li igas min feliĉan.
Which should be the correct one?
Another question is for participles.
i.e. She saw him running.
1. Ŝi vidis lin kuranta.
2. Ŝi vidis lin kurantan.
3. Ŝi vidis lin kuri.
Which is the correct one?

1. Li igas min feliĉa.No. 1. The igi is transformational, changes the state of the person concerned, and in such instances Esperanto puts the object in the accusative and the state to which the object has changed in the nominative.
2. Li igas min feliĉan.
Which should be the correct one?
Compare Mi farbis la muron blanka; Tio faras la aferon pli simpla.
However, note the difference between 1. Li trovis nenion taŭga and 2. Li trovis nenion taŭgan. In his opinion nothing was suitable, and nothing he found happened to be suitable.

1. Ŝi vidis lin kuranta.All are possible. Though the difference between 1. and 2. is subtle, and I have seen it disputed.
2. Ŝi vidis lin kurantan.
3. Ŝi vidis lin kuri.
Which is the correct one?
If the meaning is kiu kuris, dum/kiam li kuris, I would plump for the accusative.
Ŝi rigardis la trajnon (ĝin) forirantan el la stacidomo
Compare (from the Bible):
La sekvantan tagon li vidis Jesuon venanta al li, kaj diris
Kaj mi vidis anĝelon malsuprenirantan el la ĉielo
ŝi sin turnis malantaŭen, kaj vidis Jesuon staranta, kaj ne sciis, ke..

So the second sentence would be the correct one?No! Number 1. is correct. In English 'No.' is an abbreviation of Number, equals 'N-ro' en Esperanto

With regards to the second question, I myself would prefer number 3. Ŝi vidis lin kuri.
Though it could be argued that Ŝi vidis lin kuranta(n) is more neutral while Ŝi vidis lin kuri would emphasize that he was running. All are presumably correct though.

2. would mean something like "I saw him when he was running". You might use this form to emphasise that it was when he was running that you saw him (as opposed to some other time or state that he could have been in). PMEG has a similar example in the section Eble tamen N-finaĵo on predicates:
PMEG:Ofte en vespero ŝi vidadis lin forveturantan sub la sonoj de muziko.FA1.91 Ŝi vidadis lin, kiam li estis forveturanta.
