But why does it mean thank you?

"Dankon" is just a short-hand for "Mi donas/diras/sciigas/esprimas al vi dankon.", hence the accusative.

There are several other common short-hands:

"Bonan tagon (mi deziras al vi)."
"Bonan matenon (mi deziras al vi)."
etc
