To ask can(asking permission)do you use povi?

or is povi only used with ability?

Yes, but I would use other word order:
Ĉu mi povas/povos/povus iri?
Other ability is to use "eblas":
Ĉu eblas al mi iri, bonvolu?

To ask for permission I woudn't use "povi" but "rajti".

"Ĉu mi rajtas iri?"

Also the incomplete question "Ĉu mi rajtas ...?" is quite common, if the context or a gesture makes clear for what permission is asked.

Could the following phrases from Fundamenta Krestomatio be useful?
“Ne, mia bona, mia kara,” li diris fine: “mi ne povas, mi ne havas la rajton preni de vi monon... “ El la rakonto Arturo.
“ĉu mi povas servi per io al la sinjorinoj?” demandis Olsen kun malgaja rideto, dum liaj akvobluaj okuloj glitis super la rondaj ˆsultroj de sinjorino Breine. (La porcio de glaciaĵo)
I believe that in Esperanto the verb povas (generic) may be replaced by another more specific, depending on the context. E.g.: devas, kapablas, eblas, rajtas.
What do you think about? (Sorry for my english).

I could be wrong, but could one also say "Cxu estas bone se mi _______".
Example in English: "Is it okay if I go there?"
Esperanto: "Cxu estas bone se mi irus tien?"

Yes, but IMHO this would be better:
Ĉu estus bone, se mi irus tien?
Ĉu estos bone, se mi iros tien?

PIV gives havi la kapablon, havi la rajton and havi la permeson in its definitions of povi
