Is there a difference in meaning between kompreni and subkompreni?

Big difference.

I usually hear subkompreni used when talking about understanding something through context only, or something understood implicitly.

If you say that it was "komprenita" (understood) that I would pay you back when you gave me money, it implies that there was a specific agreement about this. If you say that it was "subkomprenita" that I would pay you back, that means that no one said anything one way or the other about me paying you back, but it was just understood from context, or from the situation, or some kind of implicit understanding, that I would pay you back.

It's a useful word, subkompreni. It doesn't translate very succinctly into English however, at least I haven't personally found a great translation.

I'm seeing it a lot in PMEG, e.g., in 7.1:
Lokaj, direktaj kaj tempaj E-vortoj (kaj E-vortecaj vortetoj) povas aperi kiel postmetita priskribo de O-vorto. Tiam oni subkomprenas kiu estas, kiu troviĝas, kiu okazas, estanta, troviĝanta, okazanta aŭ similan esprimon:

'subkompreni' means 'infer'; 'subkomprenigi' means 'imply'.
Tiam oni subkomprenas kiu estas, kiu troviĝas, kiu okazas, estanta, troviĝanta, okazanta aŭ similan esprimon:
can be translated as: In that case, kiu estas, kiu troviĝas, kiu okazas, estanta, troviĝanta, okazanta or a similar expression is inferred (or: is understood).
