I know Ĝia, Ŝia, Lia, etc., but If I were to say "It is Sally's paper," what would it be?
Wild guess: Ĝi estas Salia paperon.

nope. If you used that, it's very likely that they other person would know what you meant though.
Unfortunately, Esperanto grammar officially supports the system used in many (all?) of the romance languages: The [noun] de [owner].
So:
Gxi estas papero de Sali. (no accusative case follows 'estas')
